You may find that any exe file will cause the same problem. My understanding is that some anti-virus / firewall software allows the user to configure the protection and permissions so that no outside executable file is allowed to run on the protected system.
Can you republish your exe in flex, or perhaps have an installer install the software on the users hard drive and run it from there?
I don't think it would matter what software you used to make your publicaion. If the target computer is set up to reject any outside executable file from running, then nothing is going to run without permission.
I have the same problem in my workplace. So, if I want to check out something on a cd, it comes home for an unrestricted home check.
